Misalignment is an unfortunate expected result of swapping to a centered differential and connecting the driveshaft to the upper output on the transfer case.

One option is to tilt the transfer case and rear axle to a steeper angle. The problem is that change will result in a bad misalignment in the short shaft between the transfer case and the transmission. Another option is to change change to yokes that will accept u-joints other than Detroit style that will allow for greater working angles at the joints before binding occurs. Others here have made the same swap you have and have worked through the problems and hopefulloy they will chime in, but you will probably arrive at a compromise in one form or another.

In order to rotate the third member 180 degrees you would have to install a reverse rotation ring and pinion set. I do not think such and animal has ever existed for that differential. Then, you have the problem of the input bearing on the pinion gear being high and dry up and out of the lubricant.
