The 540 is longer than the stock trans and any shortening of the intermediate shaft will change the UJ angle and stress the UJ's resulting in less service life. Is it really going to be that important to have 7.41 over the stock trans 6.7? You have a two speed TC and 4 speeds that will give you plenty of reduction. You may want to go to a centered diff as well.
