The rust damage you mention will not heal its self.
It must be all cut out, back to good steel and then new steel fabricated and welded in place.
To do less, thinking some chemical treatment will solve the rust issues is not rational. To do less that replace rusted out steel will some day lead to a truck that may be unsafe/unusable. There is no magic bullet for rusted out steel, it must be replaced.
