As long as the air used to pump up the tire is dry there is no issue at all. If moisture could get into your tubes after they are inflated, your tires would be flat. If water can get in, the air would have an easier time getting out.
The only way water can get into tube is via the air compressor. Just make sure to drain your air compressor first and put a water trap in your air lines if your worried about water.
