Yes, that is what I have to do on my trucks. If I use low range and forget to phase the intermediate shaft and rear shaft to each other afterwards, I notice right away while driving.

You have to consider this - the input yoke and the output yoke on the transfer case are at the ends of a virtual (3rd) shaft that theoretically passes straight through the transfer case. Not having the yokes on this in phase creates the same problems as any other driveline shaft.
