When the pump runs dry shut it off. Then put some more fresh thru to clean it better. Long as the pump has some fluid to lubricate it and not under load it won't hurt it for a few seconds. You can in/hook the hoses from the cylinders and pump them clean by hand pushing the rods back and forth. Then re/fill and cycle slowly till all the air is out of the system. Yes disconnect the return line into a bucket. If it was a tractor I would drain it and just flush with clean fluid. Done it several times.
