I just did a motor swap a few months ago. Before I pulled the engine I removed the trans (from inside the cab) and set it on the ground. I left the bell housing on the engine.
For reinstallation, I assembled the trans to the engine first, and then removed the shift tower. Its easier to get the clutch aligned outside of the vehicle rather than underneath it. Once the engine/trans assembly is in the truck you can reinstall the shift tower. Just remember what gear you had it in and don't move anything.
