... any rust or paint will cause what you describe. Maybe use a little more power - definitely test on something expendable before going to the actual work. Flux core isn't very good for what you are trying to do.
Another approach would be to get everything prepped, then hire a mobile welder to make the welds if you just have a few. With better gear and technique, you'll have a nicer finished product.
