I know of only two disadvantages to silicone fluid: (1) It has less lubricity than polyglycols, so mechanisms that depend upon it for lubrication -- like master cylinder and wheel cylinder pistons and bores -- will wear faster. The difference is slight but measurable. My personal feeling is that you would have to be cycling the brakes a lot (like a mail route) to notice this, but it does exist. (2) Many racers dislike silicone fluid because it gives a slightly soft pedal as compared to polyglycols. I have never noticed this in my motorcyles but those brake systems have much less volume. If you can tell the difference in pedal pressure, and if it doesn't bother you, then by all means use silicone fluid.
