If you had the engine/transmission out for any reason it might have shifted when you tightened it down. You might be able to loosen the motor and transmission mounts and pry it away with a big bar.
Is your pto a factory or an aftermarket unit? My '46 WDX has an aftermarket pto and it's only about 1/4 to 3/8" away.
