I never used guides before to put one in. If a bolt is out of alignment you can't make it work. Put a floor jack under the transmission with a piece of plywood on it for a larger platform supporting the transmission. Pull the guide bolts back out. Then just grab the transmission wiggle it around till it goes the rest of the way in and put the bolts in. Have them ready with a wrench plus at this point have the clutch pedal tied back full push. I think your problem is with the guide bolts holding it out of alignment. The holes have a little give but the tranny needs to be in before you put the bolts in the holes.
