Attach a rubber flap to the back of the tool box to protect it and have a steel brace/fender at an angle attached to the bed, so when the bed is down, the steel piece fits between the tire and the back of the box. On the rear end use a similar brace on the opposite angle to balance the look, but longer and attach a rubber mudflap to the bottom of it. These fender/braces go up down with the bed, but allow protection for the box and the lights when the bed is down. A lot of our semi's use a brush strip around the sides of the rear fenders to limit spray, a section could be attached to the sides of the bed. Clear as mud I guess.
