I used a few small pieces of rubber to hold the glass centered, then ran a bead of the windshield goop around it. No enough pressure to force it too deeply into the gap, just enough to make a good seal.
I believe the rubber seal was not sufficient from the factory, and water leaking in was the major cause of the ubiquitous cab rear rust out.
