Hi Paul,
The Poly "A" and "LA" will accept the same crank, but that 2" difference you discovered is why the Poly is also called the "wideblock". The TF will work on either the Poly or LA as long as it is an aluminum 727 and not the cast iron 727. Also the manual trans is not drilled for the pilot bushing so you can't go to the auto without work, but you can go to the manual trans.
Still doesn't explain why you had that particular problem unless the tranny was from a 383??
