Four pieces of scrap plywood on the ground at each corner. have the front two sides the same distance from the frame to the plywood. Ditto with the rear. You can shim with sticks gravel or dog dooh. Now do the plumb bob thing. Measure from corner to corner. It will not be perfect but it is a start.
The frame may have been loaded from an old hit or something when you started to pull all the parts off.
I have dealt with a few out of square frames over the years. Generally a 10 ton jack and a 4x4 cut to length is all it takes to get it square. But you have to sneak up on it. Might move the frame 1/2 an inch to get the .25 out of square to go away or it might take 1.25 inches of movement just to have it pop back into square.
You could be dead on,my Carryall frame was dead square.
But I have an issue with the fender alignment . going to take a few hours and shims to get it looking right.
