Shim it so the angle matches rear axle pinion.

Not hard to measure, just need the protractor head that has a bubble in it. Do it with the truck on tires, or on jack stands under the axles.

Mine needed 3-4 thin fender washers on the front mounts between crossmember and the mount. Like 4 degrees. But it brought all six u-joints into matched pairs. Your u-joint life and your eardrums will appreciate it. You will need to drop the T/C, like in the pic, to get to the mounts.

But back to you question about cotter pins, they may have been there only as a last ditch prevention to keep the whole gear case from falling out. Or you don't have the steel sleeves inside and have squashed the rubber too far already.
