Well, after going back to stock spark plugs, and no fix, changing the fuel pump, and no fix, chasing several connections, inspections, etc... and no fix, and re-indexing the distributor to correct a fuel injection slightly late issue, still no fix, I finally found the problem.

When it was missing and I ran it for a few minuets watching the engine looking for issue and leaks, I noticed the exhaust manifold glowing red hot (http://jeep.wawii.com/images/1993YJ/PaintReAssembly/2013-02-10%2016.19.58_YJ_ExhaustGlow.jpg)

So it look the miss was allowing fuel to get into the exhaust and burn, so since the distributor doesn't control spark timing, the next likely place to go was the new Crank Position Sensor (CPS).

I grabbed the old factory one that I had removed, cleaned it up and proceeded to pull the new one out of the Jeep. The new one had some marks and little damage on it's face, the flywheel had brushed it. It was non adjustable, while the original one was. I put the old one it (I only replaced it because I thought it prudent) and took the Jeep for a test drive.

I just completed a 26 mile trip in the Jeep, and for the first 3/4's of it I just cruised, no hard accelerations or high RPM's. No misses like I had this morning, so I did the 3,500 RPM at 55 MPH for a while and then shifted to 3rd, and unlike before, still no misses. Next I did a couple of hard accelerations, and even at 5,000 RPM and an 80 MPH (it still didn't shift to 3rd until I let up a little), still mo misses. I'll have to adjust the cable a little more to see if it correct the shift issue, if not I'll let the transmission guy address it. So after the 26 miles and no miss, it looks like, and Lord please let it be, the CPS was indeed was the problem.

The A/F Ratio seems to average out about 14.4/14.5 at cruse and idle. On hard accelerations, it doesn't go as rich as before, and seems to hit 11.0 at 5,000 RPM.

Guess I'll stay on my old factory CPS until it fails. Guess that's what I get for replacing parts that were still good. The 1" body lift sure made it easy to change it though.
