Are your drive shafts in phase? There are little marks on mine (at least the one going to the rear axle). But before I got that right I had drive train noise. The one going from the NP420 to NP200 is important too, but mine did not have alignment marks on it.

Also, you might want to check that the transfer case if firmly in high or low... When my lever was not adjusted right after I rebuilt mine it sounded horrible since it was not firmly in high or low.
