Glad to hear you found what the issue(s) were. Like I said earlier, the entire return line side of the fuel system will not introduce air into the suction side of the fuel system. It will only cause an external fuel leak, so those connections you counted as possible leak points don't matter, only the suction side does.
Make sure your new lift pump is rated for the proper inlet pressure for your IP. There are a few different models. The supply line from the lift pump to the IP is still a current Cummins part so a Cummins dealer can get it for you along with all the proper fittings. Speaking of which they are metric.
Make sure the fuel line you use is rated for submersible application with diesel/biodiesel mixture. A USCG rating may not cover biodiesel or blends thereof which will eventually eat most rubber compounds. I say submersible application so it can handle the worst case scenario and the highest % bio without degradation.
