If you removed the top of the transmission, you very likely failed to get the shift forks mated back into their respective gears. The fix is easy. Take the cover back off. you will see two forks extending down from the shift tower. These forks maneuver the gears inside the transmission. Look for the two gears that have channels. These channels are where the shift forks rest. Slide the gears on their shift rails, if need be, until the forks match up with the gears. The cover should drop right into place. Bolt it back together (with a new gasket, of course), and you are good to go.
