What year is this engine, or should I say what IP or fuel pump is on it? It is very unlikely the fuel system had anything to do with only one injector nozzle breaking off, stuff like this happens from time to time, especially when you start modding things. I would only scuff the cyl with a flex hone more to seat the new rings than to clean the splatter off. Then put a new piston assembly in. Chances are the old rings scraped the splatter off the walls where they rubbed so all thats left is the very top where the rings do not travel. Diesels are nowhere near as fragile as gas engines, the damage shown is really not that bad at all. I have been away from Edge programmers for a few years (ever since they lost Bill Cohnran as a programmer) so I can't say that I know of any particular issues with any specific programs.
As far as preventing this, buy high quality parts, consider replacing all the injectors as a set. Were those injectors modified at all? I know of larger hole injectors being prone to breaking tips.
