A simple solenoid should not care about polarity. Unless it's some tricky contraption with transistors inside it, it really doesn't know positive from negative. On the other hand, if it only has one wire coming out of it, the other end of the coil is grounded, so you'll have to interrupt the un-grounded (or hot) side, whether it's positive or negative. I'm not really clear from your description as to why the isolator/selector prevents you from wiring it up as per the instructions.
