Question regarding installation of door window

I have totally stripped down the doors of my 48 PW and am now ready to install the door glass into the window channels.
Vintage PW sent me an adhesive which I am supposed to use in the bottom channel, but it seems there is quite a bit of space to fill when I place the window in the channel.
The question is: Should I install rubber around the glass as a buffer, then glue it all into the channel?
