I usually sandblast them clean, which gives the primer something to hold onto. The primer I spray on lightly enough to keep it from rusting but won't chip when a wrench is thrown on. After assembly, "usually quite a few nuts and bolt heads and washers" I go back and selectively paint them with the final color. For the larger bolts, I use a touch up gun that is smaller and doesn't require a large mix of paint, and the small stuff, I use a small "kid paint set" brush or Q-tip. The thing with Q-tips is, they have a tendency to leave "hairs" of cotton if used to brush, so I use them mostly for dabbing, or getting some good amount of paint on. It all gets down to how picky you are, and how often the bolt or nut will be seen.
