Roof seam over windshield

My roof and frame over the windshield dont line up exactly along the seam ....Has anyone ever attached the 2 inside (up where the wipers are)? The top of my roof is a bit wavy, so It definately had some unintended contact over the years....Also, has anyone calked or siliconed the seam to be sure of no leakage?
