According to an old table I have, #4 is safe for 90 amps and #2 for 125 amps. I would go with #4 for ease of installation, figuring that if the alternator does put out 100 amps it won't be for very long and it isn't much of an overload. For what it's worth, another table says #18 copper will melt at 80 amps and #16 copper will melt at 120 amps.
