On various rigs I've found various combinations of studs and bolts for mounting the PTO, maybe depending on whether it was done at the factor, with the tranny out of the frame or by a mechanic trying to work in a tight spot. It seems like some of the holes need studs because the overhanging part of the housing is too close to them, but some can use bolts, which might give you just a little more clearance. Is it possible that the studs you have are slightly longer than necessary and you can grind them off a little? I also seem to remember that you can't put the PTO all the way up against the tranny, and then get the nuts on as there isn't enough room from the ends of the studs to the overhanging part of the housing on some of them, so just slip the PTO on far enough for the studs to stick through a little bit, and get all the nuts started, then slide it up to the tranny and tighten them down. If you use bolts, probably be good to put them through their holes before positioning the PTO as well. It really helps to have the threads on the studs and nuts nice and clean so you can turn the nuts easily with the tips of your fingers rather than having to use a wrench 1/16 turn at a time on fine-thread nuts. I agree with Terry about trying to pry things around a little too. This is a situation where all you need is just a little more clearance, however you can get it.
