Its possible you bent the clutch disk when you put the transmission in. Did you use guide bolts in the Bell House to align and prevent weight from bending the clutch disk.

When a clutch is disengaged, there is actually very little clearance between the flywheel and the pressure plate. The center hub of the clutch is not designed to carry a lot of weight. If during the tranny install, you had to move the tranny a lot of even let weight on the input shaft, you may have bent the clutch disk.

I always put 4 long bolts with the heads cut off and ends rounded in the bell house.
Then when introducing the tranny, these bolts keep the weight off the disk, aid in alignment and make for a easy job. If the clutch disk hub got bent, even though you have the clutch pedal pushed all the way, the clutch is still making contact with the flywheel/pressure plate. Its the same as if the clutch was not pushed in.
You can not shift and grinding will happen when you try to shift, even sitting still.

The only way to tell if this happened is to remove the clutch disk. Chuck up the disk so it runs true in a lathe or accurate V Blocks. Then measure the run out with a dial indicator. If its bent, its going to require a new clutch disk.
