Just enough bits to keep the glass aligned. Then run a caulking gun bead of Urethane around the inner and outer sides. DO NOT fill the channel with urethane, it glues like crazy, and you want to be able to get it apart later. Just a bead on each side that can be cut with a knife. I used Vul-Kem from Home Depot, it isn't as strong as the expensive windshield sealants. Yet lots better adhesion than silicone. Silicone always seems to come un-stuck waaay toooo sooon.

Also try to seal the bottom of the joint between the two halves. No need to seal the top, don't want to glue the frame together, you've lately found out what a baitch it is to get apart. Stock they had a small clip to cover the joint and keep sealer in, did you find any?

I also used the same system on the back window. Urethane outside only, it glued it in pretty good, but I was able to push it out to do the five window mod.

I should have bought an electric caulking gun, my hands get tired and shakey, my caulk job was as sloppy as my welding- a string of pigeon turds.
