If you're talking about the wires that the rusty part hangs from, there's no problem with them being in the water -- they'll just get clean too. As for the other electrode, I'm not sure what would happen. I use either an old stainless steel sink for a tank and electrode for big parts, or a cylinder of stainless steel in a 5 gallon bucket for small parts, with a stainless steel strap spot-welded to it for the connection. If you use scrap iron or carbon, you'll probably use a large enough piece that some of it can stick out of the water to where you can clamp onto it. I keep an assortment of copper wire hooks for hanging the various things to be de-rusted from. Steel wire works fine too, although I've had smaller gauge steel wires get pretty hot when I push 10 amps through them.
