That is a very common problem on these trucks. Right above the drivers side windshield, right?
You're best bet is to grind out the filler putty stuff, patch the hole if needed, then use something like POR 15 to neutralize it, and then refinish the area.
The factory filler fails with the UV, and when it starts lifting, water collects there causing the rust.
Keeping the gutters clean and checking them frequently is your only defense. It's a bad design.
