The 01 will have the bigger of the two input shafts. If I remember right it was the 99 6 speeds that have that problem. They dropped the 6 speed for a year and then brought it back out with the upgrade.
The number one thing to look for on a 24v Cummins is a bad lift pump. I would check to see if they have had either the injection pump or the lift pump replaced. I would check and see if it is throwing any engine codes, if it shows a P0216, it’s a bad injection pump. I would also look to see if it has a 53 block or if they have fixed the dowel pin issues in the timing cover.
