Sounds good to me. Use the Conex boxes for what they're good for -- secure storage -- and have a regular building for the shop. Not sure if you're planning to have them structurally support the shop roof, but even if the building inspector passed it, I'd want to do some calculations. They weren't made to carry a vertical load in the sidewalls other than that produced by the contents. The connection points on the corners can probably carry a tremendous vertical load since they stack them a dozen or so deep in the ships, but that doesn't do much good for holding up a building.
