Right, you still start it with the foot peg. The jumper gives you a live ignition system, but shouldn't power anything else.
I've not had any trouble with shorts, but Tom's advise is good to remove the original wire on the coil just to be safe.
Also, don't leave the jumper on when you're not actually trying to run the truck. It can burn the points and drain the battery.
