By using software scanning for known suspects, phone numbers, they can tell who and when made calls to those numbers and then determine 'why' and 'what', by legal followup warrants.
If you're talking to know terrorists the government wants to know why, if you are not, then you have nothing to worry about. If you are talking to known terrorists, but are unknowingly doing so, then you will be a candidate for providing informant information to the government.
Your credit card company knows more about you than the government will ever know.
