Teh key I have found in putting these transmissions together is making sure that both the gears and shifter are in neutral. Make sure that you can turn the input shaft and feel no turning motion on the output shaft (you will always feel a little but it should be very little). The two main shift forks usually fall right into place (you can see quite clearly where they go it you look closely). The difficult one is usually the reverse fork. It takes me a couple of times to get it into places without knocking something out of place.
Keep trying you will get it. With the transmission top off slide the gears around and turn the input shaft and watch until you understand how it works. Then put it in neutral. Yes I have had to take the op off a couple of times because I did not get it quite right.
