Yes there is a difference in the pedals. I talked to VPW before I did the 251/420 swap in my 49(before the V8) and they advised me to not only get all the 251 related radiator stuff off my parts truck but specified the brake pedal assembly as well. I have not compared the two different pedals but I assume that the one used the with the 420 is narrower. They advised me exactly of what your dealing with, interefence with the PTO on the early pedal assembly.
A little creative post production engineering(grinding) may do the trick.
