The first thing that comes to mind is air getting into the fuel system, either through a bad fitting or a leaking rubber hose. I fought a similar problem on an old Cat D13000 once and it was a porous rubber fuel line. I doubt if the injector pump is bad because it seems you are running out of fuel before it, you replaced the lift pump but did you check it's pressure?

If you feel the lift pump and lines are good then I would put an electric pump back by the gas tank with a toggle switch and flip it on when you start to bog and see what happens. I worked on a gas powered truck once and got two new fuel pumps bad from stock and this was the only way I could figure out what was wrong. If nothing else it should fill the filters for you.

Another thing that comes to mind is something in the fuel tank clogging the fuel inlet. Some fuel pickups use a sock filter and will cause the engine to slowly run out of fuel under high flow conditions like highway use, then once you start it back up it is fine for a while.
