Don't know what can cause it other than metal to metal contact if the TC has been run low on oil, but it happens. I've got one that was ran low, burnt oil smell, and both drive and driven gears are magnitized. I will have to them demagnitized before assembly, else they will pick up pieces of metal and work those into the roller bearings.

You shock the bearings by installing them, and giving each end of the shaft a good hit with a soft metal hammer to fully seat cone/race in the case and shaft before you adjust the bearing play. This prevents bearing play once the case and bearings heat up and things shift. Not the best explanation, the repair manual goes into more detail on how to do it.
