Per your link, what you are attempting is a "Plumb cut". Are you going to have a ridge rafter? If you are not going to have a ridge rafter, you will have no way to hold the individual rafters together in series, except by blocking, which is a lot of work. Any way, to make the plumb cut you do not need to sweat a mirror image, just lay them on the ground as you already have, on the ceiling joist, (the bottom board that you are attaching the rafters to) find the center, take that framing square and plumb (square) up to the intersection of the rafer boards, draw a line, that is the cut, cut them all the same, then turn half of them around, they will mate up (the rafters do not know if they are left or right).
Are you putting sheathing on the inside of the walls? If not you are OK, if yes, you need to add one more corner stud at each corner.
