Standard vs. automatic

I'm recounting in my mind the wealth of information, or opinions, generated about the cost/benefit analysis of the diesel vs. gas engine awhile back on a previous forum. Do I dare ask how much the outcome would be influenced by a standard, or automatic transmission (both late model and earlier p/u's)?
